もしかして、このことは席が事前に予約していない場合ですか？そうであれば、2番目の回答を使えます。そんな場合には「用意する」はprepareじゃなくて、assignに訳すことが多いと思います。
でも、席がもう決まっている時と一般の時に1番目の回答を使えます。

Right now your seats are separated. Would you like me to assign your companion to the seat next to yours?
